Does anybody know of a good free FTP program that will let me use CHMOD or let me set file permissions (like for scripts) on a server?

Well, I generally use SmartFTP for everything on Windows, and CuteFTP for a few Macs that we have at school. I prefer SmartFTP over everything, because every single feature I've required I've found there.

For linux you can use gftp.
